After beating Story Mode on Hard difficulty, a partial recreation of Sonic CD's Sound Test becomes accessible via the main menu, and the pairs of numbers can be used as codes to access extra content.

- Getting a Game Over in “Too Slow, You Can't Run, and Triple Trouble” has Sonic.EXE's head appear in the background, while his hands surround Boyfriend. Retrying has the hands close together, crushing Boyfriend and turning the screen red before restarting the song.
- In "Milk," if the player gets a game over, BF dances with Sunky.MPEG while "You're on Blast" repeats endlessly in the background.
- In "Chaos," the game over animation shows Boyfriend being electrocuted by Sonic's beam before turning into dust, leaving his blue balls. Fleetway Sonic also says something each time the player dies, which mostly consists of him either mocking the player or the other Sonics.
- In "Cycles," the game over animation is the same as vanilla FNF, but Lord X will whisper things mostly pertaining to him "Improving" Boyfriend and playing with him forever. One of them, however is a high pitched sound effect, that when put into a spectrogram, shows Lord X hanging Boyfriend with strings, similar to a marionette.
- In "Endless", the normal death animation plays, however after a short while multiple Majin Sonics will appear and the player will have 10 seconds to press the retry button. If the player chooses not to or fails to do so, Boyfriend becomes a Majin and the game will crash. A file named fun.txt will also be created on the players desktop. And inside of the file there will be a message saying "FUN IS INFINITE" repeatedly.
- In "Too Fest", the game over shows a video of Boyfriend exploding into body parts by Sanic in Garry's Mod
- In "Sunshine", BF gets hung by a noose, breaking his neck.

- The red ring icon for the application is the same icon used for the original Sonic.EXE game.
- The name of the file is "Sonic.exe" (including a file extension). This is a reference to the original sonic.exe game, as the file name for the original sonic.exe game is the same.
- Side-note: This joke plays well for people who have "View File Extensions" turned off. As the player would just see "Sonic" and think its an innocent copy of the game or an innocent sonic mod.
- When going to options tab and going to misc and turning botplay on, it will display an image of Sonic.exe looking at the screen with text saying "NO CHEATING", making the player unable to play the game with botplay.
- This can be overridden, however, if the player exits the options very quickly before the screen pops up. However, this is just a glitch and Botplay won't be activated if the player plays a song.
- The pose Sonic.EXE does in the cutscene before 'You Can't Run' may be in reference to the pose Akuma is known for in the Street Fighter series.
- The original creepypasta, MY5TCrimson's fan-game, and the "Vs. Sonic.Exe" mod were all first published in the month of August.
- Sonic.EXE is one of the first creepypasta character's modded into FNF. The first three are Slenderman, Jeff The Killer, and eteleD.
- Sonic.EXE is the sixth enemy who makes a short laugh in the middle of their song. The first five opponents to do this are Skid and Pump from the base game, Tord, CJ, and Suicide Mouse.
- Taking a peek through the files, it was revealed that the static in "Too Slow" was originally going to be used for a Tricky-like mechanic, where text would be displayed on the screen every time the static comes, or whenever Boyfriend misses. The text was simply just removed.
- All 6 of Sonic CD's Sound Test codes work in the "Vs. Sonic.Exe" mod (albeit with the FM module unaccounted for).
- Coincidentally, both BBpanzu's Golf Minigame and Majin Sonic share a song name, that being "Endless".
- Vs. Sonic.EXE is perhaps the third mod to have the “3, 2, 1, GO” countdown happen in the middle of a song rather than the beginning, as seen with "Endless". Salty's Sunday Night is the first mod to implement this feature.
- However, VS Sonic.EXE is the first to use a custom 3, 2, 1, GO countdown graphic in the middle of a song.

- Majin Sonic's vocals are made with the same instruments used in various SEGA Genesis era Sonic games.
- Sonic's laugh in the beginning part of "Too Slow" is a slowed down, distorted version of Kefka Palazzo's laugh, who was the main villain of Final Fantasy VI.
- The darkened notes is possibly a reference to how Sonic appeared at the second part of "YOU CAN'T RUN" from the original Sonic.exe game. While unconfirmed, this is supported by the fact that darkened notes appear after Knuckles appears in "Triple Trouble".
- The intro of the mod is based off of the intro in the creepypasta/fan game.
- During the intro of the mod, the Sonic that pops up for a moment is a reference to an alternate "I AM GOD" screen from other copies of the original game.
- This, The Corruption mod, and Friday Night Funkin' But Bad share a song name (Kind of) that being "Milk."
- To access the song "Milk," the player needs to press the up, down, left, and right arrow keys in that order and press enter on the title screen. This is (possibly) a reference to the original 1991 Sonic the Hedgehog game's Level Select input, which the player also does at the title screen.
- Sunky's danger icon is similar to Carol's danger icon, as they both stick their tongue out.
- "You Can't Run" shares its name with a song and easter egg from Bob's mod, where if the player presses 7 during Run or ^^^^^'!', the screen changes to an image with static and the words "you cant run", and plays a sound file titled "Youcantrun.mp3."
- In “Endless”, the arrows turn to the beat of the sound effects in the background. Although hard to notice, these sound effects are the same sound effects used in the original Sonic The Hedgehog series when Sonic curls into a ball and rolls.
- 'Triple Trouble' has a total of 64 rings (a stack).
- Tail's Doll's song name references the song "Can You Feel The Sunshine" from the 1997 racing game, Sonic R.
- Sunky has a very high possibility of, upon losing his song and exiting, sending the player to the sound test, even if it is not unlocked.
- The exact same thing happens with Triple Trouble, and it's most probably just a glitch with how it unlocks.
- Soul Tails, Soul Knuckles, and Soul Robotnik's designs are based on the "Sonic.Exe Pc Port" designs.
- This is the seventh mod where Boyfriend gets flipped off (This is done by Fleetway Super Sonic). with the first being Tom, the second being Selever, the third being Tricky's Hellclown phase/form, fourth being Fliqpy, the fifth being Mag Agent: Torture and the sixth being Caddicarus.
- For some reason, Lord X looks very similar to his original design in his freeplay artwork of Cycles.
- The first part of Robotnik.EXE's turn in "Triple Trouble" is often paired with the "I was just about to consume this delicious banana!" meme, and has had a skin mod made out of it.
- Not counting any ring notes, Triple Trouble has one of, if not the highest amount of notes in any FNF mod, at a staggering 2009.
- With the sole exceptions of 'You Can't Run' & 'Milk', all of the freeplay artwork have at least one detail gotten wrong about the actual background and/or character in the song.
- Error's in 'Too Slow' include Tails' head not having visible blood on it, and Robotnik's remains (from 3rd person POV) isn't far from the Tails' corpse, but in the artwork, it's completely absent.
- Error's in 'Triple Trouble' include Girlfriend being present in the artwork, despite her actually being absent for the entirety of 'Triple Trouble', (this is due to the fact that she is off-screen somewhere.) and despite Knuckles.EXE's left hand being the one that's severed, in the artwork, it's his right hand that's severed in his artwork. (Though oddly, in 'Too Slow', it's his right hand that's severed making this a rather strange error on its own.)
- 'Cycles' included Lord X's previous design (in 'Execution'), rather than his current design, and strangely his 2.0 normal icon matches up with the freeplay artwork (with both not matching Lord X's actual new character design.)
- 'Endless' has a Majin Sonic behind the tree show a 'leaking' eye, despite all of the Majin Sonic's in the new background not sharing this deformation (This, like in Cycles case, would have been correct had it instead been present in 1.5 or 1.0, as the deformation on the Majin Sonic(s) would have been present there.)
- 'Sunshine' uses Tails Doll's model in Sonic R, thus it's artwork in freeplay should be polygonal, except for the fact that Tails' Doll in that artwork doesn't share the same model-esque structure as in his actual sprite.

An off-screen character, likely Girlfriend, shoots what appears to be a ball of energy towards Exe, causing him to recoil and let go of Boyfriend. Exe appears startled. Boyfriend and Girlfriend walk away.]
